If the boss really have an opinion about people having runnable programs
in their directories, then I'd be atleast a little surprised.

You don't. There is nothing forcing a executable to be named
something.EXE, it's just that if it's called something.EXE, you don't
actually have to type the .EXE to the RUN command.
