I have the "datadir" set to /var/mysql

Doesn't mean that all dataase  files will go there no matter to whom
they belong and what they are for ?

Is there a way to put specific application databases in their own
respective directories ? (such a recipes database going to
/myapps/recipe/data next to /myapps/recipe/programs
