I usually include a couple of leds on spare port bits when designing new
hardware and have a set of standard functions to write to them. Also, a set
of functions to write messages to comms, including some cooperative 
functions
that will work even from within interrupt handlers.

The other advantage, with a bit of the right code, is that you can hang a
scope or logic analyser on the leds ports to investigate timing issue as
well.
