Have you ensured that you're using InnoDB as a Database engine, rather than MyISAM. We run Bug tracking system using MySQL now MariaDB, and when we used MyISAM we had to recover our DB on a regular basis. This luckily did not present a problem as the Backup and Recovery of a MySQL/MariaDB did not take very long.
Since using InnoDB we have not had one issue in 18 months, but are still using the same Backup procedure.
